If you fly into MBA, decide first whether your hotel is on Mombasa Island, the north coast, the south coast or near Miritini/SGR. The airport is close to the city by distance, but the route can behave differently depending on port traffic, bridge approaches, ferry queues and resort-road traffic.

For a classic beach holiday, Nyali/Bamburi/Shanzu or Diani are more relevant than the island CBD. For a one-night rail-flight connection, Miritini or airport-side hotels can save time. For history and city walking, Old Town is stronger, but beach transfers become separate trips.
